The plotholes, namely who the Citadel really is... the ending where you have no real choice... why BioWare?

Sovereign: "We were built millions of years ago to stop organics from building AIs, which we sort of assumed would destroy the galaxy. However, there is a master Reaper AI in the Citadel (which I can't contact to open the relay apparently) that can shoot out a laser either destroying all synthetics or making all organics into cyborgs. We decided that instead of using that to stop AIs, we'd just wage genocide."

Shepard: "...Wow, you were right."

For example, if Grunt is dead, who leads the expedition to the Rachni cave, assuming you did, and if you didn't what then? Along with Mordin, if he isn't alive, nor is Maelon who is responsable for the cure?

Jack- if dead one of the children at grissom school die and their value to the war goes down
Wrex- Replacement wants to rule the galaxy, Eve dies, krogan future will probably repeat its past
Legion- Called Geth VI if you dont know him. *** you over from getting both geth+quarian fleet at the same time
Thane - Dead ambassador on citadel, lose ability to get max salarian help
Kasumi - all hanar die, no support

Well I couldnt finish that assigment with Katsumi since its bugged to hell on the PC version.

During ME:Retribution which takes place between 2 and 3 he is working directly along side his scientists that were experamenting with implanting Paul Greyson with reaper tech. They end up turning him into a Reaper avatar the same as Saren was as is mentioned in the game. Towards the end of the book Greyson under Reaper control begins indocternating Kahlee Sanders (but doesn't have a chance to go through with it) showing that it can be done through a vessle so either Greyson or the reaper tech that was used could be responsable. After the experaments TIM kinda loosens his human only rules setting up a partnership with Aria. That could just be a practical thing but in the first ME book it draws attention to that kinda thing being a sign of falling under reaper control.

I think one of the comics he had an encounter with reaper tech as well like you said, which would meen he was indocternated from the time of the first contact wars. I only skimmed the plot of it so can't really remember how it went down but it would add an extra dimension to his insistance on saving the Collector base at the end ME2 if this was the case.

The simplest explenation however would be that the reaper embryo got him while it was powering his station. ME2 establishes that the reaper doesn't have to be alive for the process to happen as seen on the dead reaper.

while it would have been nice to have a few more options they really did make good on how you are told over and over again through the game that the war won't end with out great sacrifices. There is no clear win option unlike most games where it's a pritty clear cut good, evil and neutral (if at all) and I actually ended up pausing the game and leaving it for a bit to think it over. While I could have been happyer with things this is an ending to a game I will, without a doubt, never forget.
